I highly recommend the following: 

• Touring in various regions of Japan: https://www.cyclingjapan.jp/  I have done five or six tours with them and they are the best tours I’ve experienced anywhere in the world.
• City tours Tokyo: https://www.tokyocycling.jp/.  I’ve taken two day tours with them in Tokyo.  I’ve been to Tokyo many times but these tours gave me a whole new perspective.
